build: unify Python tooling and move consumer tests - #309
Semgrep previously ran in a separate Python 3.14 project while pytest, Ruff and Ty versions were pinned locally. This change puts contributor tooling in the root Python 3.15 environment and moves Python consumer tests to tests/tooling.
Run Semgrep 1.182.1 from the root lock, retaining native wheels, patched MCP/PyJWT/OpenTelemetry constraints, Python 3.15 Windows wheels, and the Linux stack-limit workaround.
Inherit pytest, Ruff and Ty from research-repo-tools[python-tools]==0.2.3, with declaration, lock and executable checks. The shared profile selects pytest 9.1.1, Ruff 0.16.9 and Ty 0.0.84.
Preserve test imports and Semgrep coverage at the new location; update local scans, SARIF, audits, Dependabot and contributor documentation.
Refresh cc to 1.10.0 and dprint to 0.64.3, and document the scientific regression policy.
Validation on macOS arm64:
Full just ci passed for the Semgrep migration and test move: 1,031 Rust tests, 241 Python tests, both doctest configurations, examples and benchmark compilation.
After adopting the shared tool profile, just check, just python-ci (241 tests), and just audit passed; the audit reported zero findings.
Native Linux and Windows execution remains for hosted CI.
Summary by CodeRabbit
Chores
Python security and development tools now share the root environment and lockfile rather than a separate Semgrep environment.
Linux Semgrep scans apply a finite stack limit when the inherited limit is unlimited.
Dependency audits now cover the root Python lockfile, and Semgrep updates are included in the root dependency approval process.
Documentation
Setup and maintenance guidance reflects the shared tooling environment, dependency overrides, and updated test locations.
Tests
Tooling tests and Semgrep policy checks now use the updated test location and shared environment.
- Run Semgrep in the root Python 3.15 environment with native wheels,
patched dependency overrides, and the Linux stack-limit workaround.
- Inherit pytest, Ruff, and Ty versions from research-repo-tools and
place Python consumer tests under tests/tooling with preserved scans.
- Align CI, audits, dependency automation, and contributor guidance;
refresh cc and dprint and clarify scientific regression requirements.

Walkthrough
Semgrep and shared Python tools move into the root Python 3.15 environment and lockfile. Scan and audit commands, dependency configuration, and integration tests are updated. Tooling tests move to tests/tooling/. A separate Core Rule addresses scientific correctness and test contracts.
Semgrep joins the root Python environment and lockfile, and the separate Semgrep project is removed. The shared tooling package provides the pytest, Ruff, and Ty versions. Integration checks and documentation reflect these dependency arrangements.
Semgrep commands use the locked root development group. Commands set a finite Linux stack limit when the inherited hard limit is unlimited. Dependabot and audit commands use the root lockfile.
Tooling test paths and policy checks pyproject.toml, semgrep.yaml, tests/__init__.py, tests/tooling/*, docs/code_organization.md, docs/dev/performance-tooling-adoption.md, tooling/README.md
Pytest, Ruff, Semgrep rules, documentation, and integration checks use tests/tooling/ for tooling tests. An integration test checks Semgrep findings for the test-policy rules.

Summary
Scientific correctness and test contracts AGENTS.md
A new Core Rule says that test success alone does not establish scientific correctness. It describes preserving supported behavior and test coverage, and requires independent evidence to change a test contract.
acgetchell/research-repo-tools#139: This change updates consumer audit wiring and the Semgrep environment in line with the issue’s shared tooling command contract.
